In classes/com/sun/opengl/impl/x11/X11GLDrawableFactory.java::
glCapabilities2AttribList() around line 370:

    if (caps.getStereo()) {
      res[idx++] = GLX.GLX_STEREO;
    }

According to the glXChooseFBConfig() man page, GLX_STEREO
must be followed by a boolean.  If stereo is enabled, the
attribute list will get corrupted.

I'm not sure which version of JOGL you're looking at but as far as I can tell
this was fixed even before the 1.0.0 release of JSR-231.

Note that the current logic is a little tricky, because the output of
glCapabilities2AttribList is used both by glXChooseVisual (for on-screen OpenGL
drawables) and glXChooseFBConfig. These APIs treat the GLX_STEREO and
GLX_DOUBLEBUFFER flags differently.
